You have everything working alright and then go and instal a Microsoft file(group of files) that mess things up and complain that Gigabyte should have done something already! What I had to do was download the Chipset Drivers, and run the main Setup file. My ports then showed up in device manager, and I updated them to 4.40. only after i unplug thye cord but after 2-3 restarts, no usb3 again... http://admitcore.net/usb-3/usb-3-ports-not-working-windows-8.html Both are the same version, but with different xnumbers.
I uploaded the drivers from the CD. Thank you for helping us maintain CNET's great community. This may be a glitch of the mobo. Edit: OP I followed the above and haven't had an issue as of yet.

Flag Permalink Reply This was helpful (1) Collapse - Installing catalyst? but my devyce manager dnt recognice the 3.0 ports, yes in the past. They wouldn't even show up in device manager, even though they were enabled in the BIOS. i saved the usb3 driver folder from temp as suggested and tried to upgrade usb drivers from all usb ports, by pointing to that folder.
When the USB3 XHCI controller and hub disappear, turn off the PC and unplug it from power outlet for 5 minutes (thanks to Bobtran12). Like I mentioned before, when I try to run the setup.exe I get the the error message I mentioned earlier. I went to the BIOS and made sure it was enabled. Thanks Zalman !
There is a lot that you can do with this software.
